Magnetite is a naturally occurring iron oxide mineral and is in the base-rock in many areas of the world. Higher concentrations of it would occur in the environment where iron ore is mined. It is insoluble so its presence in the water supplies is negligible. Is there some kind of a scare going around?
Our house is on well water. Our well is served by an aquifer which is RICH in iron deposits. A major constituent of that iron exists in the form of magnetite.
We just filter it out to taste. We could probably filter it to much lower concentrations simply by adding a centrifugal cartridge lined on the outside with bar magnets, but we're not particularly worried about a form of 'pollution' which exists naturally.
And look at the bright side. If we drink enough of it we'll have our own inboard compass. :-)

Magnetite is fairly common in the Earths crust as it is expelled from volcanoes and the ash sprinkles the whole planet. Besides magnetite is fairly harmless and nothing to worry about.
