    Not really, I think it's more of a habit to say it than anything. And I personally think it sounds more like a command, than a pleasantry.

    Sure, they mean it.  It's just not really very important to them whether you have a great day or a crummy day.  But if they had to choose, they would wish you a great, happy day. Why not?
