    "Thou shalt not kill" was actually a poor translation of the hebrew word for murder.

    God has no problem with killing in self defence or the defence of others. Those who would harm innocents deserve to die.

    Going back to the Hebrew. The word in the Ten Commandments is murder. 
    The word in Ecc is kill. 

    Kill or be killed= self defense and is allowed by the Biblical law.
