No one said it was short for.  It is a nick-name and it is said that ending a name in Y makes it "cuter".

Johnny is short for Jonathan.  I can't imagine calling a newborn baby John.  I've known babies called from birth John Michael, John Vincent, John Paul.  But not just John.  That seems to be where little Johnny comes in.  I'm good friends with a guy I've known my whole life.  His name is Johnny.  I think his mother and I are the only people who still call him Johnny.  He grew into John.
