I don't think we will ever find out. The police department did a fine job at bungling the case, and after all this time, I doubt the truth will ever come out. But there's plenty of people who want to speculate.
There's a conspiracy theory that a local pastor did it.

As often happens with murder victims, there is evidence JonBenet resisted by clawing at her attacker. The skin under her fingernails did not match anyone in the family, nor did any DNA in her underwear. CBS News just charged and convicted her brother. The brother opines there may have been some pedophile who had seen her at her pageants and then broke into the house.
If Patsy Ramsey was indeed innocent as eventually determined by the law, she died in 2006 without closure or justice on her daughter's murder.
